United manager Gary McAllister made three changes from the side which lost to Huddersfield in midweek.
Alan Sheehan returned from suspension to take the place of Darren Kenton, Anthony Elding came in for Tresor Kandol, and David Prutton came back into the side in place of the suspended Jonathan Douglas.
The build-up to the game was overshadowed by the arbitration hearing surrounding the 15 points, but with the hearing set to run until Monday with an announcement before May 1, McAllister had insisted his players were simply staying focused on the games ahead.
As expected, United were greeted by a raucous atmosphere at the Den with Millwall boasting their biggest crowd of the season by some margin.
It was a tense opening, although Ahmet Brkovic fired an early free-kick wide while Anthony Elding forced Rhys Evans into making the first save of the game in the eighth minute.
United started in positive fashion and looked to exploit the midfield area, but the game was stop-start with a number of free-kicks.
Lubo Michalik was harshly adjudged to have fouled Bas Savage on the edge of the box, and Brkovic also tried his luck with another free-kick on 20 minutes after Sheehan was adjudged to have committed a foul.
United's next attempt on goal came courtesy of Frazer Richardson, who bent a shot over the top after cutting in from the right.
But it was Millwall, working hard to deny Leeds any space, who had a great chance shortly after the half-hour when Ali Fuseini turned and shot over the top from inside the box. Moments later, Brkovic also fired wide when unmarked.
When the home side threatened again, Paul Huntington did well to cut out a Jay Simpson cross, before Tony Craig headed the resultant corner wide of the upright.
But United had another chance on the stroke of half-time when the hard working Dougie Freedman fed Elding and the former Stockport striker fired wide. And in stoppage time, Millwall goalkeeper Evans got down well to deny skipper Jonny Howson with a header, following a Bradley Johnson cross.
Just 90 seconds after the re-start, Millwall almost got their noses in front. Jem Karacan, who scored a screamer for Bournemouth against Leeds last November, rattled the underside of the woodwork with a fierce drive, before United cleared to safety.
Simpson also fired wide as the Lions made a determined start to the second period.
With the home side playing at a quick tempo, United looked to hit Millwall on the break and after a Richardson cross forced a corner, Freedman shot just wide after somehow finding the space to get a sight of a goal.
The game had become more open in the second half and, with the entertainment moving up a level, volume levels also increased inside the Den.
But on 70 minutes it was United who went in front. A Johnson cross fell to Prutton outside of the box and the midfielder unleashed a superb shot which left Evans with no chance. It was a wonderful strike and the United players celebrated beneath the terrific travelling support, who were housed in the upper tier of the North Stand.
Within minutes, McAllister made his first change, introducing Andrew Hughes in place of Elding as United looked to ensure another away victory.
And the substitution paid dividends in the six minutes later when Hughes scored his first goal for the club. Johnson again delivered the cross - low from the left - and Hughes converted from close range, sparking delirious celebrations.
The second goal effectively ended the game as a contest, although Millwall were forced into some last-ditch defending to clear a Richardson cross in the first of four minutes added on at the end. Sheehan also forced Evans into making a good save from a free-kick.
And, deep in stoppage time, there was an ugly melee involving players of both sides as the contest threatened to end on an unsavoury note. Both Sweeney and Millwall sub Lewis Grabban were booked.
But it mattered little as United recorded another valuable victory and with Walsall losing and it proved a major step towards securing Play-Off status.
